I think I will be okay if Annie doesn't exist at all in the new series.
I think Annie going backwards in time and telling Laura to write stuff in her diary probably restructured the continuity slightly. So now in the Pilot, Cooper gets Laura's diary and reads an entry about himself, and the whole investigation unfolds differently than it originally did. Well maybe not that exactly, but Annie's message could have bubbled up at any time during the original series and changed things around.
As for Annie not existing at all, I still feel like the original series finale planted the seeds for this. Norma laughing and carrying on with Ed like her sister wasn't just kidnapped by an escaped mental patient, Bobby and Shelly carrying on in the diner like her co-worker wasn't a missing person. I've never been able to make sense of these inconsistencies, but they did pave the way for Annie being completely retconned. At least in my mind, anyway.
Other people have pointed this out before, but there is something strange about Norma's preface to Annie's arrival in town. She describes her sister as being from another time, another place, like she almost doesn't belong anywhere at all. It's almost as if Annie didn't really exist until she walked into the RR for the first time in the series. Why else would Norma and her mother never once speak of their troubled daughter/sister?

Precisely. To see Lynch turn into one of the lazy media bashers which stomped on S2 and belittled it to no end for a quarter of a century is disheartening, to say the least. Is it? I never heard a single statement from Lynch on the subject, so I'd be over the moon it you'd be able to provide me with clues about where to look.
