May have been mentioned but the moment when Dr Jacoby shines his torch up underneath his face reminded me of Dean Stockwell singing in Blue Velvet, where he holds the light in the same way.

Maybe not the most apt reference, but Ike "The Spike"'s swirling around of his pick for maximum carnage reminded me of "Put the pick in Pete, and turn it round . . . real neat."
Scarletlettermkr pointed out in another thread that an amnesiac (DougieCoop) riding in the back of a limo with a lot of money and ending up at the door of a character played by Naomi Watts (Part 4) has an obvious MD feel.

Except that in MD the amnesiac was Rita (and she wasn't an amnesiac until the limo ride ended in a car accident). But yeah, limos, amnesiacs, Naomi and bags of cash do evoke a MD feel.

Reminds me also of the spinning fan, donuts, a spinning record, the ring, etc.
All the kicked up dirt that resembles smoke when DoppelCoop is killed recalls the end of Mulholland Drive, even turning into a blue hue as in Silencio/Diane's bedroom.
Lots of the B&W scenes obviously recall Eraserhead but more so Inland Empire for me, particularly the use of vignettes and digital smearing/discolouring.
The projector scene also references the end of Inland Empire.
